Depends on how many subs you have.
If you have two or more subs, I'd turn the subs off for Audessey altogether, then run each sub's ARO independently.
If you have only one sub, you may experiment with running the ARO first, then Audessey. (Or only Audessey).
If you have a v2 fathom. I'd bias the calibration to the more sophisticated JL calibration vs. Audessey.
